Description
This notice is a combined synopsis/solicitation, Notice of Intent. The Government intends to negotiate on a sole source basis with Geospiza, Inc. for a Finch Software and Hardware Upgrade, in accordance with the format in Subpart 12.6, as supplemented with additional information included in this notice. This announcement constitutes the only solicitation; quotes are not being requested and a written solicitation will not be issued. Submit offers on NOI-RML-40019. The solicitation documents and incorporated provisions and clauses are those in effect through Federal Acquisition Circular 2001-24 dated 6/18/04. This acquisition will be processed under Simplified Acquisition Procedures (SAP) and is a Small Business Set-Aside. The North American Industry Classification System (NAICS) code for this procurement is 541511 and the small business size is $21.0. The National Institute of Allergy and Infectious Disease (NIAID), Rocky Mountain Laboratories (RML), has been charged with performing basic research contributing to the development of diagnostic reagents, therapeutics and vaccines against human bacterial pathogens. Contributing to this goal is the performance of DNA sequence analysis for clonal constructs up to pathogen genome sequencing projects. The RML contains high throughput DNA sequencers that can generate 100,000s of sequenced bases per day. Approximately seventy-six(76) researchers at RML and Bethesda, MD, use the current RML Finch Suite of Programs to manage, track and analyze their DNA sequence information. Thirty-four(34) of these seventy-six(76) researchers are new in the last year. It is critical that the current software and hardware components of the Finch data tracking system be upgraded to meet current and future needs. This statement of work deals specifically with the software upgrades and hardware installations of this effort. SCHEDULE: The contractor shall provide to NIAID RML services to provide the following: 1) Provide software upgrades that will include a whole genome grid system with automated assemblies plus back-up and archival support, 2) Provide expertise in software configuration and set-up, along with data transfer and data processing, 3) Provide backup and archival solutions for backing up data for archival storage and retrieval, 4) Provide management of the entire installation of hardware and software for this upgrade process, 5) Provide on-site training, installation and integration of the software and hardware upgrades pursuant to this effort. This is an eight(8) week, one time work effort, where the final product will be the installation, upgrade, data transfer, and operation of a software and hardware upgrade of the RML Finch servers. The contractor shall provide all personnel for the work effort. The contractor shall keep all RML derived data secure and will not release or maintain any of the data beyond this contract effort. If Internet connectivity is needed in order to perform the work, or transfer deliverables, contractor computers will be secure and in compliance with RML IT security procedures and policies. REPORTING REQUIREMENTS AND DELIVERABLES: 1)The contractor shall provide weekly emails or written reports regarding progress and problems associated with the software upgrade, hardware installation and integration of software and hardware for the Finch severs upgrade. 2) The contractor shall provide a Finch whole genome grid system that shall provide management and sharing of data loads and sequencing needs for whole genomes. Each genome project shall be designated as an instance, where at least twenty(20) instances shall be provided in order to accommodate current and projected genome sequencing projects. 3)The contractor shall provide a Finch sequence backup and archival application that shall provide the ability to off-load large data sets from local systems and shall provide access to archived data sets quickly and easily. At least twenty(20) instances, or genome projects must be allocated for. 4) The contractor shall provide Finch staging server software that shall replicate Finch functionality on the production server. The production server is responsible for non-genome sequencing project data, typically involving targeted small or project based laboratory needs for sequencing. Production server needs involve the most numbers of users and therefore shall demonstrate ease of use and management by RML project officer and IT staff. 5)The contractor shall provide a professional version of the Finch Assembly Manager. This upgrade shall extend the functionality of Finch genome assemblies to handle rapid and efficient assemblies of whole genomes sequenced on-site or off-site. This new assembly manager shall locate regions of similarity and shall assemble sequences into longer contigs. Assembly details and parameters shall be stored for later access. Assembly commands shall be easy to perform and track with error messages and stalled assemblies easily managed by the project officer and RML IT staff. 6)The contractor shall provide one-year email, phone and technical support on the installed software and systems upgrades included in this effort. 7)The contractor shall provide at the minimum thirty-two(32) hours of on-site training, installation and integration for sequence data backup related to archival storage and retrieval efforts. Installation and training on the software upgrades performed shall be provided. Work effort on installation of hardware components, critical to the software upgrade, shall be performed in accord with the software upgrade. 8)The contractor shall provide at the minimum forty-eight(48) hours of on-site training, installation and integration that deals specifically with the whole genome grid system of which twenty(20) instances or genome projects have been planned for. This effort includes installation and training on the grid systems related to the twenty(20) instances and coordination of the software upgrade with these hardware upgrades. 9)The contractor shall provide at the minimum eight(8) hours of on-site training, installation and integration for the Assembly Manager professional-level upgrade. This software upgrade and installation shall be compatible with the hardware purchased for the upgrade. The Assembly Manager must be functional and compatible with the hardware purchased for the upgrade. 10) The contractor shall provide at least two hundred forty(240) hours of installation and integration for the Finch system upgrade. Integration of software management console tools for the entire upgraded system including, but not limited to LDAP for point and click administration from the web server of the databases shall be provided. The contractor shall provide training and support for this new functionality here at RML. 11) The contractor shall provide at the minimum forty(40) hours of on-site training, and requirements analysis for development of an automated data download protocol. This work effort shall include integration of upgraded equipment with data formats used by external contract sequencers as well as internal DNA sequence generators. The contractor shall work with RML IT and laboratory staff including the project officer to assemble and implement standard operating procedures for transferring genome data from outside sequencing contractors into the RML facility for data processing and integration into the newly upgraded Finch servers. The data download and integration process for external sequence data shall be automated and easy to perform. The contractor shall provide training on this automated process to the project officer and RML IT staff. The Contractor shall be required to complete on-line security training to insure compliance with RML IT security procedures and policies. FOB Point shall be Destination, Hamilton, MT. (B)(1) By submission of an offer, the offeror acknowledges the requirement that a prospective awardee shall be registered in the CCR database prior to award, during performance, and through final payment of any contract, basic agreement, basic ordering agreement, or blanket purchasing agreement resulting from this solicitation; Award will be based on the capability of the item offered to meet the above stated salient characteristics, delivery, price and past performance.
