Description
The Environmental Protection Agency (EPA) intends to negotiate on a sole source basis under the Simplified Acquisition Procedures with Sciome LLC, Research Triangle Park, NC, for the Analysis of Existing Ultrahigh-throughput DNA Sequencing Data. The Office of Research & Development (ORD), National Health and Environmental Effects Research Laboratory (NHEERL) has existing DNA sequence data from 2 different platforms. Solexa and SOLid require expert analysis to detail regions of the genome /genes that may be altered in association with chemical treatment. NHEERL requires experienced analytical services to perform custom analysis of existing DNA sequence data including, but not limited to, evaluation of data quality, perform mapping to reference genomes, peak calling, sample group comparisons, and perform functional enrichments using advance computational methods within three months of contract initiation. The contractor shall also meet with the EPA to provide expertise in the preparation of a draft manuscript resulting from the analysis within 12 months from contract award. Sciome LLC is considered a unique source in that the firm has extensive experience in bioinformatics and computational biology support. Bioinformatics consultants of Sciome have worked routinely with researchers at the University of North Carolina-Chapel Hill, National Institute of Environmental Health Sciences (NIEHS) and other groups across the country on a variety Genomics projects. They have extensive expertise in experiment design, data analyses, and interpretation of results specifically for genomics data resulting from chromatin immuno-precipitation followed by a tiling array (eg. ChIP-Chip) and/or Ultra-high throughput sequencing (eg. ChIP-Seq). They also have extensive experience in analyzing ChIP-Seq and ChIP-Chip data for Histone modifications and differential methylation measurements status across the genome. For example, some of their innovative work was published in the journal Nature Genetics (Muse et al., Dec 2007 9(12):1507-11) which has been referenced more than 130 times over the last couple of years. The programming skills, scripts and analyses tools developed by Sciome are well suited for processing and analyzing EPA?s next generation sequencing data and will allow for timely completion of data analyses goals. Their expertise in working with ABI SOLiD and Illumina genome analyzer (Solexa) sequencing platforms and their experience in conducting cross platform analyses has been established in the research community and will be highly beneficial for this project. EPA believes Sciome is the only contractor capable of reasonably satisfying the requirements stated above. The circumstance permitting "other than full and open competition is FAR 13.106-1(b), only one source reasonably available and no other supplies or service will satisfy Agency requirements. The North American Industry Classification System (NAICS) Code 541712, with a small business size standard of 500 employees, is applicable. The intent of this notice is to determine if any other source(s) exist, and therefore, no solicitation (RFQ) is available. Consequently, any response failing to provide evidence of the aforementioned data and instead choosing to merely submit a routine letter requesting a copy of the RFQ will not be honored. Interested parties who can meet the above requirements may submit written qualifications fully explaining their capability no later than 15 days after the date of this publication.
