Description
General Information Document Type: Pre-Solicitation Notice Solicitation Number: W81XWH-14-R-0009 Next Generation Sequencing (NGS) Probe using Heterologus Elongation Ligation Reaction and Sequencing (HELSR) Classification Code: A Research and Development NAICS Code: 541711 Research and Development in Biotechnology Contracting Office Address U.S. Army Medical Research Acquisition Activity ATTN: MCMR-AAA-SC 820 Chandler Street Fort Detrick, MD 21702-9203 Tel: 301-619-2480 DSN: 343-2480 EMAIL: kirstin.l.quinn.civ@mail.mil THIS IS A PRE-SOLICITATION NOTICE, NOT A REQUEST FOR A PROPOSAL. The U.S.Army Medical Resarch Institute of Infectious Diseases would like to acquire a nucleic acid template detection assay called Heterologus Elongation Ligation Reaction and Sequencing (HELSR) that has several advantages over library preparation technologies currently available. The HELSR probes differ from PCR primers in that they recognize targets on the same strand and barcodes that are used that are specifically resilient to failure with Illumina and IonTorrent sequencing errors. This technology allows the recognition of target template and the formation of the barcoded ligation product only in the presence of template and this critical step is separated from an amplification step. The result is a library that contains only the intended targets to be amplified greatly increasing signal to noise. Specifically analysis software is used to demultiplex large sequencing runs consisting of hundreds of samples and tens of millions of reads and output the results in as little as two hours. Hundreds of probe sets can be screened at a reduced cost allowing us to test many more possible target probes and thereby maximizing the efficiency of probe performance in the final assay. Minimum Requirements Specifications: The contractor must have (1) experience working with NGS data and analysis for rare sequences present at 0.1%, (2) be able to differentiate sources of error arising from the sample itself, sample preparation, sequence data generation and sequence data analysis, (3) have experience differentiating explicitly, ambiguous, informative and non-informative reads. (4) have successfully developed non-human specific enrichment assays for NGS data generation focused on single base SNPs on Illumina and Ion Torrent platforms and the data analysis (low density marker assay) and (5) have demonstrated viral sub-species detection from complex clinical samples using the specific enrichment assays for NGS data generation. The staff at CGS, USAMRIID will guide the development of the work by providing pathogen information, publically available (GenBank) sequence databases and lists of prioritized targets to the contractor. THE SOLICITATION DOUCMENT, W81XWH-14-R-0009, WILL BE RELEASED ON OR BEFORE TUESDAY, 26 NOVEMBER 2013, FINAL SOLICIATION RESPONSES WILL BE DU E PER THE TERMS OUTLINED IN THE SOLICIATION DOCUMENT. NO PHONE REQUESTS WILL BE ACCEPTED AND ALL RESPONSES ARE DUE ON OR BEFORE THE CLOSING DATE. ELECTRONIC COORSPONDANCES ONLY TO MS. KIRSTIN QUINN.
