General Information Short Title: Pathology review of paired frozen breast tumor and normal tissues. Document Type: Presolicitation Notice Solicitation Number: N02CO52602-78 Posted Date: 5/26/2015 Response Date: 6/10/2015 Classification Code: Q301 NAICS Code: 541990 Contracting Office Address Department of Health and Human Services, National Institutes of Health, National Cancer Institute, Office of Acquisitions, 9609 Medical Center Drive, Room 1E140, Rockville, MD 20850, UNITED STATES Description National Cancer Institute (NCI), Division of Cancer Epidemiology and Genetics (DCEG), plans to procure on a sole source a pathology review of frozen breast tumor and normal tissues, from the Research Institute at Nationwide Children's Hospital, 700 Children's Drive, Columbus, OH 43205-2664. This acquisition will be processed in accordance with simplified acquisition procedures as stated in FAR Part 13.106-1(b)(1). The North American Industry Classification System code is 541990 and the business size standard is $15 million. Only one award will be made as a result of this solicitation. This will be awarded as a firm fixed price type contract. The period of performance is twelve (12) months from date of award. It has been determined there are no opportunities to acquire green products or services for this procurement. Project Objectives: The overall goal of this procurement is to conduct pathology review of paired frozen breast tumor and normal tissues from 150 breast cancer cases (300 samples) and extract DNA and RNA from 75 pairs (150 samples) for downstream molecular analyses. Contractor Requirements: The Contractor shall: 1. Immediately visually inspect the samples received on cryoshipper to ensure integrity after shipping. Irregularities in sample quality or quantity shall be immediately communicated to the NCI Contracting Officer's Representative (COR). 2. Store samples in vapor phase liquid nitrogen freezers (-1900C) in accordance with The Cancer Genome Atlas (TGCA) storage requirements. 3. Perform Optical Cutting Temperature (OCT) embedding, hematoxylin and eosin (H&E) staining of slides, and histology review on each sample. 4. Document cellular and tissue composition for each tumor and normal pair, which will include evaluating whether the diagnosis is consistent with the original diagnosis, providing % tumor nuclei, % necrosis, and imaging of each H&E stained tissue sample, and determining which samples pass QC criteria for DNA/RNA extraction using TCGA criteria. 5. Perform DNA/RNA extraction on samples that pass pathology QC. Since the tissues are very precious, the Contractor should avoid depleting the tissues and should inform the NCI COR if they need to do so. The quantity and quality of DNA and RNA should be adequate for downstream molecular analyses including whole genome/exome sequencing, SNP chip, RNA-Seq, microRNA array, and some targeted assays. For small tissues that pass pathology QC but from which adequate DNA/RNA may not be achievable, the Contractor should still perform extraction and try to recover as much DNA/RNA as possible. All extracted DNA and RNA will be shipped to NCI COR on cryoshipper. 6. Provide molecular QC on DNA and RNA extracted, including PicoGreen quantitation, separation on an agarose gel, RIN score, and SNP panel genotyping for identity comparison (pass/fail). 7. Store unused tissue samples (residual and QC non-pass samples) in -1900C freezer for shipment back to NCI COR. 8. Return all remaining tissue samples and nucleic acid samples on cryoshipper to NCI COR after the extraction is completed. Government Responsibilities: NCI COR will provide the Contractor with data required to bring the case into the Contractor's Laboratory Information Management System (LIMS); at minimum, this will include Patient ID, Specimen ID, Sample type (FFPE, Frozen, slide, etc.), Histologic Subtype, and Anatomic Site. NCI COR will send paired breast tumor and normal tissue from 150 breast cancer cases (300 tissue samples). Government responsibilities for review and approval of reports and deliverables: The NCI COR will review all QC and data reports to determine the quantity and quality of the nucleic acids extracted. Reporting Requirements and Deliverables: 1. Data sheet including pathology QC, molecular QC metrics, and DNA/RNA quantity (in excel and/or PDF file). 2. Pathology images of each H&E stained tissue sample transferred via sending physical hard drive or FTP. 3. Send extracted DNA and RNA samples on cryoshipper. 4. Return remaining (residual and QC non-pass samples) fresh frozen tissues, shipped on cryoshipper. The data files shall be emailed after each QC step and DNA/RNA extraction and remaining tissues samples shipped to NCI COR within the period of performance. This notice is not a request for competitive quotation. However, if any interested party, especially small business believes it can meet the above requirement, it may submit a proposal or quote for the Government to consider. The response and any other information furnished must be in writing and must contain material in sufficient detail to allow NCI to determine if the party can perform the requirement. Responses must be received in the contracting office by 1 PM ET, on June 6, 2015. All responses and questions must be via email to Francisco Mendoza, Contracting Specialist at francisco.mendoza@nih.gov. A determination by the Government not to compete this proposed requirement based upon responses to this notice is solely within the discretion of the Government. Information received will be considered solely for the purpose of determining whether to conduct a competitive procurement. In order to receive an award, contractors must be registered and have valid certification through SAM.GOV and have Representations and Certifications filled out.
