- 1.0 SUBJECT: This is a request for Information (RFI) ONLY. The U.S. Army Medical Research Acquisition Activity (USAMRAA) in support of the Armed Forces Medical Examiner (AFMES), Armed Forces DNA Identification Laboratory (AFDIL) located at Dover AFB, DE. For the purchase of Two Illumina Automated NeoPrep Library Prep Systems and Five Illumina MiSeq FGx Forensic Genomic Systems. 2.0 DISCLAIMER: This RFI is issued issued solely for information and planning purposes it does not constitute a solicitation nor does it restrict the Government as to the ultimate acquisition approach. In accordance with FAR 15.201(e), responses to this notice are not offers and cannot be accepted by the Government to form a binding contract. Responses will be used for market research purposes only. Responders are advised that the U.S. Government will not pay for any information or administrative costs incurred in response to this RFI. All costs associated with responding to this RFI will be solely at the interested vendor's expense. Not responding to this RFI does not preclude participation in any future RFP, if one is issuedAll information received in response to this RFI that is marked Proprietary will be handled accordingly. Responses to the RFI will not be returned. At this time, questions concerning the composition and requirements for a future RFP will not be entertained. This proposed procurement will be under North American Industry Classification System Code (NAICS) 334516 - Analytical Laboratory Instrument. Business size standard is 500 employees 3.0 DESCRIPTION: This Request for Information is seeking entities interested in providing Two Illumina Automated NeoPrep Library Prep Systems and Five Illumina MiSeq FGx Forensic Genomic Systems. The required instruments are needed to meet the need to process an increasing number of samples, AFDIL is currently looking to purchase additional Automated NeoPrep Library Prep Systems and MiSeq FGx Forensic Genomic Systems to produce high quality and reproducible NGS libraries. The automated NeoPrep Library Prep System was developed specifically for use with Illumina MiSeq MiSeq FGx Forensic Genomic Systems that will permit simultaneous access to nuclear DNA, mitochondrial DNA and Y-chromosomal DNA information. In addition, the MiSeq FGx system has a novel sequencing technology that has been forensically validated by AFDIL to successfully recover DNA data from specimens that yield no data with the methods and instrumentation currently validated and employed at AFDIL. See the descriptions and product specifications of the representative items below. MiSeq FGx Sequencing System The MiSeq FGx Forensic Genomics System is a fully-validated next generation sequencing (NGS) system specifically designed for use in Forensic Genomics applications. The system utilizes dedicated library preparation kits, customized instrument control software, and an analytical software package to support the reliable analysis of both routine and challenging (degraded) forensic samples. Specifications: Must be next generation sequencing (NGS) based platform incorporating cluster generation, paired-end fluidics, and sequencing by synthesis (SBS) chemistry;Must link library preparation, sequencing, data analysis and reporting into a single, integrated, workflow; Must ensure data quality via reversible terminator-based methods; Must have developed and validated indicators to ensure optimal sequencing results for forensic samples; Must have ability of Short Amplicon Detection 65bp; Must allow for real-time run monitoring and status reports; Ready-to-use kits must be available for DNA library preparation for sequencing; Ready-to-use sequencing kits must be available containing all reagents/consumables for use with sequencing-ready DNA libraries; Must have complementary forensically validated software, allowing for automatic detection of mixed DNA samples, generation of population statistics, and sample comparison; as well as estimation of biogeographical ancestry markers; Must have ability to export reports and results via Excel; Shall incorporate touch screen interface; Shall incorporate RFID tracking of reagents; Must have overall dimensions no greater than 30 quote mark Wx24 quote mark Dx22 quote mark H; Voltage: 100 to 120 V; Current: 10A (max); Frequency: 50/60 Hz; Max BTU/h less than 1,400; Gross total weight of no more than 125 lbs Instrument Control Computer (Internal) must be equivalent to: o Intel Core i7-2710QE 2.10 GHz CPU o16GB RAM o750 GB Hard Drive oWindows 7 embedded standard ForenSeq Universal Analysis Software and CPU ForenSeq Universal Analysis Software is a fully-validated, software solution specifically designed for use in Forensic Genomics applications in conjunction with the MiSeq FGx Forensic Genomics System. The software provides full functionality needed to analyze and interpret a wide range of Forensic Genomics casework and databasing samples; to include sample and file management and complete secondary and tertiary analysis. Specifications: Must be specifically designed for use in Forensic Genomics applications in conjunction with the MiSeq FGx Forensic Genomics System, utilizing forensically validated NGS kits from Ilumina; Must have accurate Low-Level Mixture detection; detecting minor contributions at less than 5% major; Shall guide the sequencing workflow, from run set-up and sample data entry to the final stages of data analysis and report generation; Shall initiate the final stages of analysis, including demultiplexing, sequence alignment, allele calling, genotyping, and reporting; Must allow for the analysis of autosomal, X- and Y-STRs, plus panels of identity-informative SNPs (iiSNPs), ancestry-informative SNPs (aiSNPs), and phenotypic-informative SNPs; Must have ability to export reports and results via Excel; Must allow for data entry fields to be automatically populated via importation of tab delimited.txt files; Must allow for password protected user accounts CPU requirements must be equivalent to: oWindows 7 based, tower CPU (to house the MiSeq and ForenSeq Programs which collect and store the raw data files) o4xSeagate 1TB SATA Hard Drive oRAID Controller oINTEL 2GHx64 processor, 6 cores,12 threads oIntel SocketR server board o32GB DDR3 RAM oWindows Server 2012 R2 Standard with 5 CAL's. TG ForenSeq DNA Signature Prep Kit The ForenSeq DNA Signature Prep Kit allows for the simultaneous PCR amplification of approximately 200 genetic markers, containing a combination of autosomal, X- and Y-STRs, plus panels of identity-informative SNPs (iiSNPs), ancestry-informative SNPs (aiSNPs), and phenotypic-informative SNPs. Specifications: Shall include targeted primer mixes, enabling amplification and analysis of autosomal, Y- and X-chromosome STR targets, and identity-informative SNPs, all in a single reaction (multiplexing) ; simultaneously interrogating ~200 loci; DNA Primer Mix A- Shall contain primer pairs for 59 STRs (including 27 autosomal STRs and 7 X and 24 Y haplotype markers) and 95 identity-informative SNPs; DNA Primer Mix B- Shall contain all markers in DNA Primer Mix A, plus primer pairs for 56 ancestry-informative SNPs and 22 phenotypic-informative SNPs; Shall support simultaneous preparation of between 8 and 96 samples, generating DNA libraries of PCR products using a plate-based format; each library to be a collection of amplified DNA fragments from a single sample; Must have ability to sequence up to 96 samples in a single sequencing run; Shall have ability to analyze challenging (degraded) DNA with proven performance 100pg; Must generate 14 million reads pre run; Optimal input DNA to be ~1ng; Shall contain a dense set of identity informative single nucleotide polymorphism (iiSNP) marker sets, along with biogeographical ancestry-informative SNPs (aiSNPs) and phenotypic-informative SNPs (piSNPs). ForenSeq Index Adapter Fixture Reusable 96-well plate fixture that facilitates preparation of dual index adapters for ForenSeq library preparations. Specifications: Must support 96-well plate format, allowing for manual preparation of 96 uniquely dual indexed samples; Must include 12 Index 1 sequences (D701-D712) arrayed across the columns and 8 Index 2 sequences (D501-D508) arrayed down the rows, to generate 96 uniquely dual-indexed adapter combinations in the plate; Each well of the plate shall be re-useable; Samples prepared with these fixtures must be well-suited for sequencing on an Illumina sequencing platform using the dual-indexed recipes for dual indexing. MiSeq FGx Reagent Kit The MiSeq ForenSeq Sequencing Kit is a dedicated sequencing kit that contains all the sequencing reagents/consumables needed to sequence libraries generated by the ForenSeq DNA Signature Prep Kit. Specifications: Must allow for the simultaneous analysis of a dense set of forensically relevant markers at low, medium, or high sample throughput; Must allow for extended read lengths of up to 2x300; Must have ability to increase the number of reads to 25 million; Kit must contain all the sequencing reagents/consumables needed to sequence libraries generated by the ForenSeq DNA Signature Prep Kit; Kit components must be RFID-encoded and interact intelligently with the MiSeq FGx System, to validate compatibility with forensic genomic applications; Shall include a MiSeq FGx flow cell with 19 tiles; Shall include a MiSeq FGx reagent cartridge, to consist of: a single-use consumable consisting of foil-sealed reservoirs prefilled with clustering and sequencing reagents sufficient for sequencing one flow cell; Each reservoir on the cartridge shall be numbered; Shall include a tube of the proprietary reagent HT1 and a bottle of proprietary reagent PR2. NeoPrep Library Preparation System The NeoPrep Library Prep System was developed specifically for use with Illumina MiSeq and MiSeq FGx Forensic Genomic Systems to produce high quality and reproducible NGS libraries. The system is a fully automated integrated system that produces up to 16 normalized libraries per run and uses precision digital microfluidics and a highly efficient workflow to generate reproducible high quality libraries from low input amounts of DNA. Specifications: Must deliver quantified and normalized NGS Libraries specifically compatible with the Illumina MiSeq and MiSeq FGx Forensic Genomic Systems; Must perform automated steps to include library set-up, PCR amplification, quantification, normalization and library purification; Must link run preparation, library card loading, and library collection into a single, integrated, workflow; Must allow adoption of complex in-house developed NGS library preparation methods, as well as methods specifically developed for the commercially available NGS STR and SNP kits; Must have proven ability to reduce hands-on time from 4.5 hours to approximately 30 min; Must utilize ready-to-use, all-in-one, DNA library preparation kits that include a Library card and all of the necessary reagents; Must utilize input of gDNA or Total RNA; Must allow for input quantity of 25-100ng; Must have loading volume of 25-45ul; Must have throughput of 16 libraries per run; up to 80/160 libraries per week; Ready-to-use kits must be available for DNA library preparation for sequencing; Must ensure no carryover of assayed sample between runs; i.e. no cross-contamination; Shall incorporate touch screen interface; Shall incorporate barcoded tracking of reagents; Must have overall dimensions no greater than 22 quote mark Wx18 quote mark Dx16 quote mark H; Voltage: 100 to 120 V; Current: 15A (max); Frequency: 50/60 Hz; Gross total weight of no more than 55lbs; Instrument Control Computer (Internal) must be equivalent to: o Intel Atom N450/D510 1.66GHz CPU o2GB Memory/16GB RAM oWindows embedded standard 7P TruSeq Nano DNA Library Prep Kit for NeoPrep The TruSeq Nano DNA Library Prep Kit allows for the automated preparation of DNA libraries for sequencing on the Illumina MiSeq and MiSeq FGx Forensic Genomic Systems. The kit also allows for the quantification and normalization of the sequencing-ready DNA libraries. Specifications: Must be designed for use on the Illumina Automated NeoPrep Library Preparation System Instrument; Must provide DNA libraries that are sequencing-ready for the Illumina MiSeq and MiSeq FGx Forensic Genomic Systems; Must be designed for use with low input amounts of DNA; One kit shall prepare a minimum of 16 DNA libraries, utilizing 24 single indices; Must allow for quantification and normalization of the sequencing-ready DNA libraries; Must have demonstrated proven success of producing DNA libraries with DNA inputs ranging from 1-100 ng; Must rely on bead-based size selection; Must be optimized for a variety of read lengths, from 2 101 bp to 2 151 bp; Must have demonstrated proven success for coverage of traditionally challenging genomic content, including GC-rich regions, promoters, and repetitive regions; Must have Target insert sizes of 350 bp or 550 bp; Must have proven ability to reduce the number and average size of typical PCR-induced gaps in coverage. 4.0 SUBMISSION INSTRUCTIONS: The Government is seeking sources, capability statements, and industry feedback for this requirement for Illumina Systems. Entities interested in submitting a response must furnish in writing, a 2-3 page (not including cover page, index or list of references) synopsis of their capability to provide the described product, including any necessary lead time. Companies responding to this notice must provide complete contact information (telephone, address, email address). Responders must identify their company's business size (based on the NAICS size standard), business status (i.e. small business, disadvantaged, HUB zone, woman owned, service disabled veteran owned). When submitting a capability statement, please submit a capability statement that describes relevant past performance based upon the size and scope of the outlined requirement. Additionally, please do not regurgitate the MEC requirements; rather contractors shall outline company specific capabilities that match the products outlined in the MECs in order for the Government to make a fair capabilities determination. In addition, any industry feedback regarding the MECs is welcome. Please list any feedback accordingly (marked as vendor feedback) following your capability statement. This notice is not a request for competitive quotes; no solicitation document is available and telephone requests will not be accepted. However, sources may submit descriptive literature, fully documenting their capability to supply the instruments which shall be considered by the Agency.
