- The Iowa City Department of Veterans Affairs (VA) Health Care System, is in need of service for accurate global profiling of protein abundance in mouse skeletal muscle. This will enable proteomics-driven discovery, biomarker analysis, and mechanism-of-action studies to be carried out with greater depth of coverage while delivering high quality, quantitative data on proteins with predictable and reliable turnaround times. Contractor shall furnish services to provide global profiling of protein abundance in mouse skeletal muscle, using multiplexed sample labeling and liquid chromatography tandem mass spectrometry for the Iowa City Department of Veterans Affairs (VA) Health Care System. General Scope The number of samples to be processed would ten (10) over the course of the contract year. The contractor will perform proteomics analysis and provide data and data analyses reports to the Iowa City VA Health Care System Research and Development Service. Contractor Qualifications The contractor shall have the following qualifications, capabilities, and be able to document the following: a. State-of-the-art capabilities for unbiased mass spectrometric identification and quantification of skeletal muscle proteins b. State-of-the-art capabilities for interpretation and communication of complex proteomic data TASKS/REQUIREMENTS. Tasks: The contractor shall provide data from the mouse skeletal muscles provided by the Iowa City VA Health Care System Research and Development Service, as well as bioinformatics analyses of the proteomics data, a written report to summarize the data, and ongoing help (discussions) to interpret and communicate the results of the work. Vendor will confirm Sample quality before processing Samples for TMT analysis and notify the Customer if any of the Samples do not meet appropriate requirements for TMT analysis as outlined in the TMT Protocol. If CST determines that any of the Samples do not meet specified sample requirements due to insufficient Sample preparation or improper Sample handling by the Customer ( Sample Failure ), the CST-generated data demonstrating Sample Failure will be presented to the Customer, and upon agreement between the parties, the Customer shall prepare a set of replacement Samples and CST will then proceed with the Services. In the event of Sample Failure, the Customer shall pay up to a 20% surcharge for Services rendered. CST shall perform TMT Standard methods as follows: Samples will be normalized by weight (milligrams of protein extract). Samples will be protease digested and, TMTTM labeled (for total proteome analysis) and purified or fractionated by solid-phase extraction. Fractionated peptide Samples will be directly run in liquid chromatography tandem mass spectrometry for total proteome analysis. The peptide solution remaining will be retained and stored properly to enable further TMT analyses, discarded or returned to Customer. Tandem mass spectra will be assigned to peptide sequences using SEQUEST or a comparable program. Peptide sequence assignments will be linked to TMT reporter ion intensities to measure approximate fold-changes in validated peptides between paired Samples. 3.0 PLACE OF PERFORMANCE The performance of this work shall be at the contractor s facility, which shall meet the qualifications listed in this PWS. 4.0 GOVERNMENT FURNISHED EQUIPMENT The Department of Veterans Affairs shall furnish the following Government Property for completion of the desired task Frozen mouse skeletal muscle samples 5.0 TRAVEL Contractor travel will not be required. 6.0 PERFORMANCE PERIOD The performance period for these services shall be for six (6) months. 7.0 DELIVERABLES The following written reports and tables will be delivered in electronic form. A data presentation file to serve as a user s guide when reviewing and interpreting TMTTM data tables, provided in electronic form (PowerPoint and PDF files). A detailed results table containing the list of all redundant sequence assignments that pass CST-specified score filters, provided only in electronic form (Excel File). A summary results table containing a non-redundant list of sequence assignments with their corresponding sequence annotation, including the species-specific proteins containing identified sequences, protein database accession number, modified residue number, the SEQUEST scores and data quality metrics to enable evaluation of assignment quality, the parent ion intensities and corresponding relative fold-changes, provided in electronic form (Excel File). An informatics table containing bioinformatic details and related functional biology for all proteins and sites identified in the Services, provided only in electronic form (Excel File). All processed tandem mass spectra as files and SEQUEST results files in one or more of the following format(s) will be provided upon request: SEQUEST OUT, DTA or mzXML. A limited consultation service to review the results, provided as a teleconference meeting. Schedule for Deliverables: If for any reason, any deliverable cannot be delivered within the time schedule indicated in the approved project schedule, the contractor shall provide a written explanation (within 5 business days prior the due date) to the Contracting Officer, with a copy to the COR. This written transmittal shall include a firm commitment of when the work shall be completed. 8.0 Confidentiality and Non-Disclosure The contractor will not have access to sensitive or confidential information during this contract. This is a Sources Sought synopsis only. The purpose of this synopsis is to gain knowledge of potential qualified sources and their size classification (large business, small business, 8(a), SDVOSB, etc.), relative to NAICS code 541715. Responses to this synopsis will be used by the Government to make appropriate acquisition decisions. Based on responses to this synopsis, the Government may issue this RFQ as a Brand Name or Equal requirement in accordance with VAAR Clause 852.211-73 on eBuy or Fed Biz Ops. This notice is not a request for competitive proposals; however, any responsible source who believes it is capable of meeting the requirement and who is the Original Equipment Manufacturer (OEM), authorized dealer, authorized distributor or authorized reseller of all the items listed above, may submit a capability statement to the contracting office than no later than Friday, April 2, 2021, 12:00 PM EST. A determination not to compete the proposed requirement based upon the responses to this notice is solely within the discretion of the Government.
