- INTENT TO AWARD TO A SINGLE SOURCE NOAA's NMFS, Alaska Fisheries Science Center, Auke Bay Laboratories, intends to negotiate, on a sole source basis, under authority of FAR 13.106-1(b) (1), with the City and Borough of Juneau. The Alaska Fisheries Science Center (AFSC), National Marine Fisheries Service (NMFS), National Oceanic & Atmospheric Administration (NOAA), Department of Commerce (DOC) is a government agency charged with the mission of stewardship for living marine resources. � Researchers at the Alaska Fisheries Science Center will use DNA sequencing in a variety of ways to better understand and manage fish stocks. DNA sequencing will be used for continuing assessment of genetic population structure of important assessed species. We require Hi-C and Proximo genome sequencing and chromosome level assembly for a number of marine species. The services include library preparation (including quality control), deep sequencing of prepared libraries, Proximo genome assembly, and bioinformatics for detection of structural variation. Objectives We require 1) Low coverage sequencing for DNA library quality control, 2) sequencing of HiC libraries for important assessed marine species, and 3) Proximo assembly for important assessed marine species. Scope� Sequencing cannot be completed in house because we do not have the equipment and it is prohibitively expensive (millions of dollars). We are therefore setting up a contract to receive high-throughput DNA sequencing as a service. Our goal is to obtain sequence data for important assessed species to inform management of these species. In other words, we are leveraging sequence data to investigate stock structure of important species, which will provide information to aid in their management. A critical component of the NMFS mission is to aid in the management of commercially harvested fish and this sequencing contract will help us accomplish this mission. Tasks include 1)� Conduct low coverage sequencing for DNA library quality control 2)� Conduct sequencing of Hi-C library for sablefish and Tanner crab genomes 3) �Conduct Proximo assembly for sablefish and Tanner crab genomes This particular brand name is essential to the requirement and market research indicates similar products do not meet or cannot be modified to meet agency needs The proposed vendor, Phase Genomics, is the original inventor of proximity-ligation (Hi-C) based genome scaffolding, and are the sole provider for Proximo Hi-C scaffolding services. Our laboratory is involved in a number of genetics projects from which a whole genome, chromosome level genome assembly will be integral to the interpretation of ongoing genetics research. Hi-C library preparation and scaffolding is a state of the art method for achieving quality whole genome assemblies, and without this information, we will be lacking a fundamental framework with which to interpret our genetics results in a number of marine species. There are a number of vendors that produce Hi-C data, or data that takes advantage of the physical location of genome sequences packaged into cells. However, the laboratory methods to produce the data, and more that is highly specialized to the laboratory methods used to produce the data. The proposed vendor is the sole commercial provider for genome assembly using their proprietary Proximo services. If unable to obtain these services using Proximo, we rely on fragmented genomes produced from other sources, which would be sub-standard for producing the best information in support of our mission.
