Centers for Disease Control and Prevention (CDC) contemplates awarding
a sole source contract to Children's Hospital of Oakland Research
Institute (CHORI) for a three year study of the molecular epidemiology
of AIDS. The contractor shall analyze sequences provided by CDC to
determine: (a) inter-person and intra-person nucleotide sequence
similarities; (b) pairwise and multiple alignments of nucleotide and
amino acid sequences; (c) genetic distances between sequences; and d)
phylogenetic and evolutionary analysis through genetic distance,
parsimony and/or maximum likelihood trees of the new sequences with
suitable known HIV-1 reference strains. In order to be considered for
this contract a prospective offeror must, within 15 days of publication
of this synopsis, demonstrate its capability to provide detailed and
unique molecular information concerning DNA sequences derived from the
envelope, gag, or other genes from HIV-1 infected persons and provided
by the government. The offeror must have access to and be able to use
Eyeball Sequence Editor (ESEE) version 2.00B, in order that individual
sequences can be aligned, unalignable regions removed, and files with
alignable regions can be created for individual sequences, as well as
a sequence figure for documentation. The offeror's ability to create
multi-sequence data files for each of the phylogenetic analysis
programs, create distance matrices with multiple-hit correction using
PHYLIP program DNADIST, format corrected distance data files and
determine intra-person and inter-person nucleotide sequence diversity,
perform neighbor-joining bootstrap analysis using the PHYLIP programs
NEIGHBOT and FITCH in association with SEQBOOT and CONSENSE must be
state-of-the-art. In addition, the offeror must have the ability to
perform Parsimony analysis and bootstrapping using the Phylogenetic
Analysis Using Parsimony (PAUP) version 3.0q and the maximum likelihood
program DNAML. Offerors who request a copy of the solicitation and/or
simply provide a statement that they can perform the work required will
not be considered. In the absence of other qualified sources, it is the
Government's intent to make a sole source award to CHORI. Only those
responsible sources that meet the above requirements may submit a
proposal which shall be considered by the Agency. See numbered Note 22.
