Description

The USDA Agricultural Research Service in Albany, CA has a requirement for an Affymetrix GeneChip Instrument system. The system uses oligonucleotides for expression profiling. The process has been patented. Instead of arraying an entire cDNA, Affynetrix has designed software that selects 16 oligos for each gene. The oligos are mostly taken from the 3' end of genes, which tend to be unique. The software also designs the same oligo with a mismatch. Good hybridization shows a signal to the perfect matches and no hybridization to the mismatch. The technology overcomes many shortcomings of microarraying cDNAs. The 16 matched and 16 mismatched oligos provide internal controls for hybridization. Designing oligos allows one to assess hybridization of gene family members. The hybridization can be compared with any other experiment as it is internally controlled. The unique system will be used for measuring thousands of transcript levels from a single sample.
